Whats Better? Boat, Monorail, or Bus

Well, that's a Pandora's Box kind of ?

And you left out a sometimes best mode of transportation, WALKING!

Bus is usually most efficient. Some times there is no other way to get to the parks other than boat or monorail. Going to MK from Contemporary is closer to walk. Going to EPCOT from Swan/Dolphin, Boardwalk, Yacht/Beach is faster to walk. MGM from those places may be faster to walk but it is quite a way so you most likely would be forced to boat. Boats from the MK resorts are really a pain and take a long time, you just have to like the water or TAKE THE MONORAIL. The Wildernes Lodge you are stuck with the Boat. Every other situation I can think of would force you to take the bus.

Also in Walt Disney World diffrent Transportation takes you to diffrent Places. So I Would Say All.
